If I receive a collectable grade (D or below for undergraduate courses, C or below for graduate courses or W grades) for a course that was funded by TA and end up reimbursing the Navy for the course according to the collectable grade policy, does this class still count towards my 12 semester hour limit?

No, this class would not be counted towards your 18 SH limit once it has been fully reimbursed.
